かよってるの？ is the only correct pronunciation in this context.

• 通う（かよう）= “to commute” or “to go to school/a hospital/an office etc. on a regular basis”
• 通る（とおる）= “to pass by/go through” (e.g. a car passed by a bus terminal) or “to penetrate” (e.g. a tunnel is ready for public use = (lit.) a tunnel penetrated a mountain.)
