Does recuperare express the notion of making up for time lost? To me it sounds more like recovering from the sickness.

Yes, “recuperare” in general means “to salvage”, to recover or to retrieve, but it is commonly used in the sense of “getting back” lost time.

In the sense “Recovering from a sickness” I would use “riprendersi” or “rimettersi in forze” or even “recuperare le forze”.
