How does 木の実 different in connotation from 果実 and 果物? (I believe 果物 refers more explicitly to fruits, rather than nuts as well)

As you guessed, 木の実 often refers to nuts. 木の実 also includes inedible ones such as conifer cone (pinecone) and acorn.
We call banana as a type of fruits (フルーツ, 果実 or 果物) but 木の実 is unusual (except in scientific botany context) for banana. I don’t know why but 木の実 gives us the image of something covered with a hard skin or something in a round shape.
