“nitpicking” has a negative connotation; does あら探し also?

Yes. あら is exclusively used for someone’s flaws and weaknesses. It is written as 粗 in Kanji. 粗い(あらい; adjective)means “coarse” (of skin, of the quality of deliverables, of unfeasible plans etc.). 粗探し or 粗捜し is exactly the same as “nitpicking” in English.
