現在の時刻は？ sounds natural but cannot be used in a daily conversation. You can use 現在の時刻は？ in the following situations:

  • A senior ranking officer is asking the present time during a military operation. “What time is it? And what’s the ETA?”
  • A bomb disposal expert is asking the remaining time. “What time is it? How much do we have?”

現在の時刻は？ sounds very serious and time-sensitive.

今何時（ですか）？ as you proposed is a more general way to ask for the time.
