I think that would imply that you never showed up.
The French sentence has a slightly different meaning I think: You were present but you had to leave at some point and by asking this question, the speaker wants to know why.
“Why were you absent” would be translated as “Pourquoi étiez-vous absent ?” (i.e you never showed up).
