I don’t think you’re missing anything. Tatoeba is a great resource but many of the English translations could be improved/corrected.
Yes, the translation is not very close to the original.
“Non ti vedo da tre anni” would be more literal.
But “vedersi” also has a meaning of “to meet” so the original sentence is a common way to express this: “We have not met in three years”.
