The word order here is obviously non-standard. Usually, it would be “När han kommer, ska vi börja”. Is there a specific reason that the non-standard word order might be accepted here?

You are absolutely right! You have stumbled over a defective translation at Tatoeba made by someone who obviously doesn’t know Swedish very well. Your suggestion is acceptable (if you drop the comma), but I would say “När han kommer börjar vi”.
