You’re correct: the word order is surprising; kanske isn’t always used like other adverbs. One could equally say “Hon kommer kanske inte” or “Kanske kommer hon inte”. You just have to learn these patterns.

This is exactly how it’s done in German, and what I’m used to from my native language:
Hon kommer kanske inte.
Sie kommt vielleicht nicht.
Kanske kommer hon inte.
Vielleicht kommt sie nicht.
As a German speaker, “Hon kanske inte kommer” is very foreign to me, which is why I struggle with the word order if “kanske” is used.
One way to handle this could be to imagine there’s an outspoken main clause which precedes this “subclause”, as in “[Det är möjligt att / Jag är rädd att / Jag tror att] hon kanske inte kommer”.
