Shouldn’t “amare” be in the imperfect subjunctive, “amasse”? It is introduced by the verb “pensare,” as well as by “che,” which are both signals to use the subjunctive. Or does that fact that “pensare” is not in the imperfect but in the present perfect change all that?

I think you may have a point in your final sentence. I notice that when we say “Pensavo che…” mi amasse follows. Interesting!
