Isn’t it a rule that prepositions associated with relative pronouns must stand at the end of the relative clause? (“Det här är huset, vilket min farbror bor i”)

I don’t know about that rule, maybe it only applies to relative clauses using “som”. Anyway, the sentence is correct, whereas your suggestion sounds odd. It would work if you used “som”, though.
